Tool for Managing 3 Displays

I've got three displays working on my Ubuntu 16.04LTS but the default configuration manager does not do as I would expect
I can't adjust the positioning of the three displays as I want to.
Graphic chip: Radeon R9 380X (3 outputs: DVI, DisplayPort, HDMI)
My main display is connected via DVI.
Display 2 is connected via DisplayPort to a HDMI switch which I use to connect to a different PC as well.
This 3rd display is 4k-TV and connected via HDMI throughout a AV-Reveicer and is not in the same room as 1 and 2.
Some strange behaviors:
Reconnecting a display sometimes forces all application windows to jump to display 3 instead of 1 (as i would expect because it is marked as main display).
Display 2 and 3 do not always work because they don't get recognize anymore if they were deactivated (deactivation when HDMI switch was used, or the 4K display doesn't get recognized anymore after AV-Receiver was restarted)
I can't explain all other different strange situation. It is just buggy as hell.
The worst thing is, on my Windows 10 Box, this setup works as a charme... and this is very sad.
The application windows should stay where they are, and if one display is disconnected with opened application windows they should be moved to display 1 as the it is the main display - and surely not moved to a display which is not shown anymore.
I need a tool which keeps the configuration after plugging in and out displays 2 and 3 without loosing the assignment from specific window to its default screen.
Is there some configuration tool which I can use to force keeping the settings instead of using this default display arrangement tool?
