How do I kill dead/ghost/zombie context menus that failed to appear properly?

Every now and then, I notice a problem with the right-click menu on different programs. Rather than providing the menu I get an annoying square that may or may not be transparent, and may or may not retain the image of what was under it.

Once they appear they will float above any window of any program and just sort of be in the way.Usually shutting down the program where I tried to access the menu gets rid of them, but not always.



Sometimes closing the app is not enough and sudo killall MyGuessAsToTheApp has to be called upon.



How can I get rid of these ghost dialogue windows without stopping what I am working on to shut stuff down?



Better yet, how can I prevent this from happening at all?
