How to sync between two Ubuntu instances excluding Nvidia drivers installation?

I want to use the Ubuntu 16.04 by two ways: as a full functional system on real hardware and in VirtualBox on my Windows 8.1 system. So I need to have exactly same systems in both environments:same software should be installed, same files should be used etc.
But I faced with Nvidia drivers conflict, and the same instance installed on a separate HDD cannot be used in both environments: real hardware require Nvidia drivers and cannot boot without them, but VirtualBox can work only without Nvidia drivers installed and else goes to unsolvable login loop.
I asked about this in other topic, so this topic is not about how to resolve this conflict, but how to sync two systems.
So another solution can be full syncronization between 2 Ubuntu instances.
Please note that the environments will never work at the same time together, so I do not need ot "merge" changes but I can simply ovewrite all from most fresh copy.
I know that I can do it using rsync, but as I mentioned before, I need a full copy excluding Nvidia drivers installation. So the copy for VirtualBox must be always the same with "hardware" version but Nvidia drivers should not be installed in this system.
So is it possible to have exact copy with only one exclusion for mentioned drivers?
